Check out Allecto Bookstore at Jukentali 8 in downtown Tallinn. They have a large selection of books in English as well as other languages.

Not to forget Rahva Raamat on the third floor of Viru Keskus, Tallinn's central shopping centre.
They are a large stock of books in English and some in other languages like Finnish, Swedish, German and French.

And Apollo by the Viru Gates is a good place to look though the selection isn't as wide as Rahva Raamat at Viru Keskus.
